I’m trying to understand why some commercial MIDI files won’t load and bring up an “illegal” notice. Is it a format 0 vs format 1 issue or likely something else?

Is there a cheap easy software for cleaning up MIDI files of either/both formats and, perhaps (if necessary), converting 0 to 1 or vice versa? Will the Cubase version that came with MOX package deal with this?

Yes - Cubase gives you the choice when exporting a MIDI.
